You'll want to delete the block too, since the block and it's associated TileEntity are stored separately (both in the level.dat though, IIRC) - what I'm pretty sure is happening here is that you delete the TileEntity, but when the world is loaded, the block remakes it (since the block is still there, just not the TileEntity it thinks it has), which just puts you back at your original state. So, just click on the value (0) and at the top of the screen click edit which looks like an I and change "0" to "1", click save changes then leave and rejoin or /kill yourself and then you will have the Fire element. For example with the element Fire, it may say "Fire: 0" which means you do not have the fire element.
